I am currently crying into my keyboard. By "Deus Ex Machina" I assume you mean "A bit godlike and reset button-ish"
Actually the phrase means plucking a solution out of nowhere at the last minute, yet the solution was set up slowly throughout this episode (and the last), with Martha telling the story of the Doctor, and the explanation of the Archangel network.
Plus the reversal of time (due to Jack destroying the paradox machine) was explainable using the events of the episode. The Doctor (I think?) explains how the paradox machine was holding time as the Master wanted it so logically destroying it would cause the paradox to be broken and the timelines restored.
